Not sure if this fixed in the later versions, But there seems to be an issue with Reputation gain when getting "Alliance" reputation.
I was at 7033, 4908, 3993 & 14920 Rep
Darn, Exo, Giln & Gnom

Completed a quest that said it gave 45 Reputation, Was still at above numbers.
Completed another quest that gave 1125 alliance rep, still same.
It was grey low level quests and the servers rep gain is set to 2 across all configs.
(Completed IF / SW / Darn starting zones at lvl 60~ and gotten rep from those.)

Reputation do work since ive been able to max out Stormwind and Ironforge on this particular character.
And Darnassus, Sw and IF on another. So perhaps the quests that award "Alliance" rep are
